The entire show was probably not recorded. The show has a number of issues with it.

The levels on disc one were extremely low on the source CDs. On the second disc, they are much better, but the hiss is a lot louder too.

Most of Granny is missing.

Jimi Thing is cut off (probably because of a tape flip).

Boyd talks about a campaign to get DMB an album. This part has a lot of analog warble.

Seek Up has a 2 second dropout during the start of the song.

During for PFWYG it seems Dave forgets the lyrics and Carter helps him out saying, "You tend to walk away, Dave."

These rare older shows have been collected and converted through a collaborative effort to get them into circulation. Sometimes these shows do not have the best sound quality (and maybe that's why they aren't circulated much to begin with), but people should have access to them.

UPDATE by Henry Hart on 12.18.06:
I normalized everything before Pay FOr What You Get to 100% in Adobe Audition v2.0 and lowered everything after including PFWYG by 5dB. I cut everything above 10kHz which did nothing to the recorded music, added a small fade out after Watchtower and retracked in CD Wave.
